This article describes why the file type inclusion/exclusion list for your workspace does not affect content that is stored in the local workspace.

To improve the performance of the external content sources indexing procedure, SharePoint Portal Server only indexes external files that have the extensions that are included in the file type list. To access this list, click Additional Settings/File Types in the Content Sources folder in the workspace.
This list is only used for external content sources; every file that is stored in the local workspace is indexed regardless of the extension or the presence of an index filter for that file type. If there is no index filter for a file extension that is placed in a workspace document folder, only the file properties are indexed (such as file name and last modified date) and not the document contents.
